Five thousand years ago, an unnamed heroic Pharaoh imprisoned Anubis, the Egyptian lord of the dead, after he tried to destroy the world by persuading the kings to play the mysterious Shadow Games. In the present day, Anubis' tomb is uncovered by archaeologists, amazed with his strongest and most valuable treasure: the Pyramid of Light. A devastating spiritual force unleashes from the relic and liberates the Egyptian sorcerer. Anubis, now free, intends to conclude his plan. An enormous mothership orbits around Earth, deploying assault fortress saucers, each with a Pyramid-shaped radius, that take positions over Earth's major cities. David Levinson, an MIT-trained satellite technician, decodes a signal embedded within global satellite transmissions, realizing it is the aliens' countdown timer for a coordinated attack. With help from his ex-wife, White House Communications Director Constance Spano, David and his father Julius gain access to the Oval Office and alert President Thomas Whitmore to the threat. Whitmore orders evacuations of New York City, Los Angeles, and Washington, D.C., but it is too late. The saucers fire destructive beams, causing massive explosions that kill millions. Whitmore, the Levinsons, and a few others narrowly escape aboard Air Force One as Washington is destroyed, along with the other locations over which the saucers are positioned.
The Military attacks against the saucers begin, but the saucers are shielded by force fields. Each saucer launches a swarm of attack fighters with their own shields as well, which decimate the human fighter squadrons and military bases. Captain Steven Hiller, a combat pilot with the United States Marine Corps based out of El Toro, survives by luring his attacker to the enclosed spaces of the Grand Canyon before ejecting from his plane safely, causing the alien to crash-land. Whitmore, turns to David, the creator of Duel Monsters, in order to obtain any new cards designed to defeat the almighty God Cards. David tells Whitmore that he has a card he is looking for, but will only give it to Whitmore if he can beat him. Whitmore claims two cards, one of which was secretly planted by Anubis. He subdues the downed alien and flags down a convoy of refugees, hitching a ride with former combat pilot Russell Casse. They transport the unconscious alien to Area 51, where Whitmore's group has landed. Secretary of Defense Albert Nimzicki has revealed that a faction of the government has been involved in a UFO conspiracy since 1947, when one of the invaders' attack fighters crashed in Roswell. Area 51 houses the now-refurbished alien fighter, and three alien corpses recovered from the crash. As scientist Dr. Okun examines the alien captured by Steven, it regains consciousness and attacks, telepathically invading Okun's mind and killing all the other doctors. It uses Okun's vocal cords to communicate with President Whitmore, before launching a psychic attack against him. After Secret Service agents and military personnel kill the alien, Whitmore reveals what he saw in the alien's mind: the invaders plan to strip Earth of all natural resources. He reluctantly authorizes a nuclear attack against the saucers, but the saucers remain undamaged. Meanwhile, Steven's fiancée Jasmine and her son, having survived the destruction of Los Angeles, rescue other survivors, including the injured First Lady, Marilyn. Though the group is rescued by Steven and taken to Area 51, Marilyn dies of her injuries shortly after being reunited with her family.
Meanwhile, Steven and David go to the local museum where Anubis' corpse and the Pyramid of Light are on display. They meet up with Steven's grandpa Solomon, who reads a foreboding prophecy:
The eye that sees what's yet to come Its vision shall be fulfilled Unless blinded by events predetermined Thus light and shadows both be killed
It is then that the vengefully dark spirit of Anubis attacks the group, with Steven having a vision of Anubis himself manipulating Whitmore being hurt in a Shadow Game. He awakens to find Anubis and the Pyramid of Light missing, unaware that Anubis is manipulating him into using one of the two new cards, Pyramid of Light, which covers the field in a huge replica of the actual pyramid and destroys the God Cards. Steven are sucked into the pyramid.
David demonstrates that the key to defeating the aliens is to deactivate their shields, and devises a plan to do this by uploading a virus into the mothership from the refurbished alien fighter, which Steven volunteers to pilot. The U.S. military contacts surviving airborne squadrons around the world through Morse code to organize a united counter-offense against the aliens.
With military pilots in short supply, Whitmore enlists the help of volunteers with flight experience, including Russell, to fly the remaining jets at Area 51; and leads an attack on a saucer bearing down on the base.
When Kaiba deviates from Anubis' plan and attempts to destroy the Pyramid of Light, Anubis materializes, casts him aside, and takes command of the duel. Yami, reunited with Steven, destroys the Pyramid of Light card with Five-Headed Link Dragon and then uses Kaiba's planned strategy to summon the God Cards and end the duel by destroying Anubis.
However, Anubis transforms into a monster and allows any monster to become real when summoned. This proves to be his undoing when Steven, David, Yugi, Tea, and Tristan summon Five-Headed Link Dragon to beat Anubis with ease, ultimately destroying the Egyptian God of Death and Chaos for good. The fighter jets are able to successfully fight back against the enemy craft, but their supply of missiles is exhausted before they can destroy the saucer. As it prepares to fire on the base, Russell has one last missile, but is unable to fire after its launcher malfunctioned; he sacrifices his own life by crashing his jet into the saucer's weapon, which destroys the saucer completely. Human military forces around the world are notified of the alien ships' critical point and successfully destroy the others. As humanity is rejoicing in victory, Steven and David return to Area 51 unharmed and reunite with their families and duelist. The wreckage from the mothership resembles a fireworks display as it enters Earth's atmosphere.
