Plot

After the events of the first film, Logan has left the X-Men to  hunt down his half-brother, Sabretooth (real name Victor Creed), who has teamed up with the villainous Magneto (real name Erik Lensherr) and the Brotherhood of Mutants. In a bar, he encounters Yuriko Oyama, an old flame, and they leave together.

Meanwhile, the famously anti-mutant Presidential candidate, Robert Kelly, is attacked by a mutant named Kurt Wagner. Professor Charles Xavier dispatches Storm (real name Ororo Munroe) and Kitty Pryde (now going by the name Shadowcat) to find Kurt, who has retreated into an empty cathedral in Switzerland. At the same time, Magneto's minion Toad infiltrates a nuclear power plant and sabotages it, instigating a meltdown.

Xavier sends Cyclops (real name Scott Summers) and his girlfriend Jean Grey to the prevent a nuclear disaster. Inside the plant, they battle Toad, eventually prevailing and forcing Toad to retreat. Although they stop the meltdown, Jean is hit by a radioactive blast. Cyclops rushes Jean back to the X-Mansion, but she seems to make a full recovery.

Storm and Shadowcat encounter Kurt hiding in the cathedral, where he explains that he is the product of genetic experimentation by a military scientist named Nathaniel Essex. Kurt blames Kelly for his condition, as he thinks he is in league with Essex. They decide to further investigate Essex and his nefarious plans.

Logan learns that Yuriko has also been genetically altered by Essex, and can now extend adamantium claws from her fingertips. She led Logan into a trap set by her lover, Kenuichio Harada, another mutant known as Silver Samurai. He battles Silver Samurai and Yuriko, now calling herself Lady Deathstrike, but is captured and brought to Essex.

Storm, Shadowcat and Kurt arrive at the facility, where they reunite with Logan. They meet Essex himself, who wishes to take their abilities and create more mutants like them. The team are unexpectedly rescued by the Brotherhood, who arrive to defeat Essex themselves. Logan faces his brother once again and they engage in a vicious brawl. Magneto forces them to stop and the group flee the facility.

Shadowcat is able to send a distress signal to the X-Mansion, so Xavier sends Cyclops and Jean to join them and stop Essex, who prepares to unleash his own army mutants with which he plans to conquer the world. Unknown to the group, Essex himself has begun to mutate.

After being joined by Cyclops and Jean, the X-Men and the Brotherhood enter the facility and break out several mutants held within, such as Bobby Drake, Hank McCoy and Warren Worthington III. However, several mutants such as Max Jordan, John Allerdyce and Elizabeth Braddock (referred to as Spyke, Pyro and Psylocke respectively) remain loyal to Essex and a large battle breaks out. Shadowcat battles Lady Deathstrike and they fall into a water tank, while an explosion drops a cluster of wires into the tank. Shadowcat uses her ability to pass through the wall of the tank just in time, leaving Deathstrike to be elctrocuted to death.

Logan and Sabretooth fight briefly, but become separated and Logan is tackled into the nearby forest by the Silver Samurai. Logan is beaten to the ground, but Sabretooth reappears at the last moment to attack Silver Samurai and fight him off. Logan then gets back to his feet as Silver Samurai overwhelms Sabretooth. Logan then rams his claws through Silver Samurai, killing him. Silver Samurai's body then falls into the lake. Logan states that this changes nothing, but Sabretooth reminds him that brothers have to look out for each other.

Back the facility, Storm and Jean battle Psylocke, who defeats Storm. Jean unleashes a blast of energy she didn't know she had, vaporizing Psylocke. Essex escapes during the chaos and the Brotherhood also flee, joined by nnew members Spyke and Pyro among others. Bobby, Hank and Warren, taking on the codenames Iceman, Beast and Angel respectively, return to the X-Mansion with the X-Men.

Once home, Xavier offers to let Kurt join the school, but Kurt, being a man of peace and religion, cannot live the same violent life as the rest of the X-Men. Xavier tells him he's always welcome, and Kurt thanks him before leaving. Shadowcat finds Logan skulking in the woods, where he is questioning how he feels about Sabretooth. Shadowcat tries to comfort him, when they are interrupt by a large explosion nearby. They follow the smoke and horrified to find that the X-Mansion has been destroyed, and the film abruptly ends.
