Plot

In the 31st Century, A ten year-old street urchin named Tetsuro Hoshino desperately wants an indestructible machine body, giving him the ability to live forever and have the freedom that the unmechanized don't have. While machine bodies are impossibly expensive, they are supposedly given away for free in the Andromeda galaxy, the end of the line for the Galaxy Express 999, a space train that only comes to Earth once a year.

3 years ago, Tetsuro and his mother making their way to Megalopolis where they hope to get jobs to pay for passes for the 999. Along the way however, Count Mecha and a gang of "human hunters" kill Tetsuro's mother. Before she dies, she tells him to continue the journey they started, and to get a machine body to live the eternal life she couldn't.

During the trip back to the 21st Century in the Doctor's TARDIS, the Seventh Cillian Darcy is reading H. G. Wells' The Time Machine and listening to a torch singer on an old gramophone - which at one point skips on the word "Time" until thumped back into shape. The box containing the Void's remains shakes violently and breaks open allowing a sentient ooze to escape from it.

The ooze enters the TARDIS controls and forces an emergency landing in the 31st Century. As Cillian steps from the TARDIS to find his bearings, he is shot by a gang who are chasing down the Street Urchin, Cillian manages to sputter out a few sentences to Claire, before fainting from pain. Claire calls for an ambulance, and Cillian is rushed to a nearby hospital. The surgeons find, through X-rays, that Cillian has two hearts, but they assume the X-ray image is a double exposure.

They put Cillian under pain drugs while they remove the bullets from his right shoulder and left leg. Cillian wakes up, tries to prevent the operation by explaining his non-terrestrial origins and tells the Nurse he needs a beryllium atomic clock, but he is quickly put under anaesthetic and passes out once again.

Cillian's anatomy confuses Cillian who accidentally damages his circulatory system with a probe, killing him. Cillian is declared dead, and his body is placed into a morgue.

Tetsuro steals Cillian's possessions, including the TARDIS key, and runs off.

Late in the night, Cillian starts breathing again and regenerates into a new body into a girl, and leaves the morgue in a state of confusion, donning parts of costumes intended for the New Year's party later that night. She left the hospital and walked towards the train station, She saw Tetsuro looking at her possessions. 

Intent on killing Count Mecha to avenge his mother, Tetsuro meets up with a beautiful woman, Maetel, who is the spitting image of his dead mother. Maetel offers him an unlimited use pass for the 999 if he will be her travelling companion to which Tetsuro agrees. Cillian (in his new female body), decide to guides them ontowards an adventure 

Along the way, Tetsuro has many adventures on many different and exotic planets and meets many kinds of people, both human and alien, living and machine. Increasingly, Tetsuro realizes that a machine body won't fix all of his problems. In fact, most of the machine people he meets regret the decision to give up their humanity.  Cillian imagine to guide them on an grand adventure to the journey and saw a sick and dying Eion Moore who reveal that he wasted all of his 13 lives after The First Film. Eion saw Cillian in his eighth incarnation as a girl. Cillian told him why did he got regenerated into his Thirteenth Incarnation.

He explained that He spent 1000 years in Megalopolis waiting for Cillian and regenerated to his Lives by Being Nice to People. Now, Cillian came and talked to her that he's very sorry for bullying her in her first incarnation. 

Maetel ask Eion that he knows her and he tell her that they were enemies and now Eion reveals that he is reformed and offer Cillian a free cyborg parts as her new body if she let him be her traveling companion to which Cillian accepts and start their journey,
